Hello,
Can anyone tell me? what does invert y axis mean on the Diffusion Toolkit?
Any comments will be appreciated.

Invert Y means the program will invert the Y component of each eigenvector before applying the fiber tracking process. It is a hack to resolve vector flipping issue that sometimes appears in image coordinate.

You mean how to apply invert Y? You do that in Diffusion Toolkit GUI (look for "Orientation Patch" in Tracking section). Or if you run the program as command-line, apply "-iy" flag in dti_tracker.
