1) I really need to display two tracks files at the same time.  Is there any way I can merge the two track files using Matlab or other software?

2) How do you use the command line tools listed on the website on a mac?

3) What can you enter into the additional options sections in Diffusion Toolkit for both reconstruction and tracking?

I do have a command-line tool to merge track files. It will be included in the next release.

All the command-line tools and recon matrices are installed under directory /Applications/Diffusion Toolkit.app/Contents/MacOS.

3) What can you enter into the additional options sections in Diffusion Toolkit for both reconstruction and tracking?

You can enter any options that are available to dti_recon, dti_tracker, odf_recon and odf_tracker. The available options are listed here: http://trackvis.org/dtk/?subsect=script. They might not be the most up-to-date. Run the command-line tools without any options will display the most up-to-date options.

JFYI, the tool to merge two track files, called 'track_merge', is included in the latest release (version 0.6). Details can be found here:
